I know when we add D2O basic and acid protons disappear from 1H spectrum, due to change, but  what happen when some peaks change their chemical shift, when a D2O is added to sample?

Perhaps you added too much, 1 drop is all you need.
Development Chemists do it on Scale, Research Chemists just do it!

No I did not mean practically, I meant theoretically. I saw some exercises, where it says peak change chemical shift after D2O is added.

Well if the NMR solvent is water miscible then I would expect a shift in the signal.
Development Chemists do it on Scale, Research Chemists just do it!

So the acid base peaks are only ones, besides solvent, that can change, when D2O is added to sample?

No. The shifts in methanol and methanol/ water will be slightly different
